How to find missing Dr. Carlyle’s Notes?: In-game the Dr. Carlyle’s Notes will appear simply as a folder with paper notes in them. It can be confirmed as being Dr. Carlyle’s Notes simply by walking up to it, as the on-screen text will then tell you can hold the action button/key to “To Take The Note”. The in-game confirmation message for picking it up will read “Item Collected”.

Does the game save each Dr. Carlyle’s Notes you collect?: Yes, the game will automatically save the Dr. Carlyle’s Notes you just collected if you picked up the Dr. Carlyle’s Note, so you don’t have to play to the end of the mission. After picking up each collectible you can safely quit the mission without losing collectibles progress.

Note: Collecting the Dr. Carlyle’s Notes will also give you some nice bonuses: Pick up three Notes to unlock the Extended Mag Attachment. Pick up ten Notes to unlock the Really Huge Mag Attachment.
