How to find missing Secret Files?: In the inventory (press Select) you can see which collectibles you have already found. They are all numbered, so you can identify missing collectibles easily. It can be confirmed as being Secret Files simply by walking up to it, as the on-screen text will then tell you can press the action button/key to pick up the “Secret Files”, after which pickup is confirmed with the on-screen text “Collectable item found”.

Does the game save each Secret Files you collect?: Yes, after finding a collectible it will be saved automatically. You can still access all areas, side quests & collectibles, at least until you use the boat in Chapter 13.

Note: Finding all 9 of them will earn you the “Mystery Solved” trophy / achievement and they are also a requirement for other collectible related trophies and achievements.
